How much do they cost? or how much are they? are perfectly correct but only for plural.
The second one can be used only with singular form : How much is a pencil? or how much does a pencil cost?

I think all three versions are correct. The two plural ones, as Mabdel suggested, because you �re talking about many items and the singular one (How much is it?) if it is the sum of the prices of each individual item.
