"How much is a kilo of tomatoes?" This means "How much does a kilo of tomatoes cost?" You use "much" because you are asking about money, and money is non-countable/uncountable. In English, we use much for that.
You could also ask, as yh_martz implies, "How many kilos of tomatoes are there?" or even "How many tomatoes are there in a kilo?" In the first, you are asking about the number of kilos, and in the second, you are asking about the number of tomatoes. Both kilos and tomatoes are countable, so you use many.
