Hey,
Work with senteces you must be sure about what tense you really want to report the time:
They had an exam that day but they didn �t study for it "-So this the right one .
Because as I could understand this sentece is the right one for reporting past tense.

It �s a little complicated. Sophia is right that the second one should be "They had an exam that day but they hadn �t studied for it."
 
For the first sentence, the past continuous probably indicates that the test would be later that day, so the sentence is correct.
